What is a Payroll Specialist invoice?

A payroll specialist invoice is issued by a freelance payroll bureau or specialist to small and medium-sized businesses for the processing of employee wages, PAYE tax and National Insurance calculations, auto-enrolment pension management, and HMRC RTI submissions. In the UK, employers with staff must run PAYE through Real Time Information (RTI), submitting Full Payment Submissions (FPS) to HMRC each time wages are paid. Auto-enrolment obligations require employers to enrol eligible workers in a qualifying pension scheme and make minimum contributions. Payroll specialists take on these compliance obligations on behalf of their clients. Payroll is typically charged per employee per payroll run, with minimum charges for very small payrolls. Additional charges apply for new starter P45 processing, P60 annual certificates, P11D benefits-in-kind returns, auto-enrolment management, and year-end filings. Some payroll specialists charge a flat monthly fee inclusive of all standard activities.

How to invoice as a payroll specialist

Invoice after each payroll run, or monthly consolidating all runs in that month. Issue invoices promptly after payroll is processed as clients need their invoice records to align with their payroll costs in their accounts. For clients with multiple payroll cycles (some weekly workers and some monthly), issue a single monthly invoice covering all runs in that month. List each run separately with dates and employee counts. Year-end charges for P60s and P11Ds should be invoiced once the work is complete, typically in April and July respectively. These are discrete chargeable events and should not be buried in the monthly invoice without client awareness. Auto-enrolment is an ongoing compliance obligation. If you manage pension deductions, postponement periods, and re-enrolment cycles, charge a standing monthly fee for this service. Document what is included so clients understand they are not just paying for payroll processing.

Frequently asked questions

What do payroll specialists charge per employee in the UK?
Monthly payroll typically costs £4 to £12 per employee per month, with minimum charges of £30 to £80 for micro businesses. Weekly payroll costs £2 to £5 per employee per run due to increased frequency. All-inclusive packages (payroll + auto-enrolment + P60s) typically cost £8 to £15 per employee per month.
Do payroll specialists need to be HMRC-registered?
Payroll specialists filing RTI on behalf of clients should be registered as HMRC Payroll Agents. You will need the client's PAYE reference and authority to act before filing. Register via the Government Gateway using your own HMRC agent account.
Should payroll services be charged with VAT?
Yes, if your annual taxable turnover exceeds £90,000. Payroll processing services are standard-rated at 20%. Most business clients can reclaim the VAT. If below the threshold, no VAT is charged.
How do I charge for auto-enrolment management?
Auto-enrolment management is a separate compliance service from payroll processing. Common approaches: a flat monthly fee per scheme per client (£20-£50/month); a per-employee charge for enrolment communications; or a one-off setup fee for new clients getting auto-enrolment established.
What happens to my invoice if a client changes payroll software mid-year?
A software migration is typically a one-off project fee charged separately from your ongoing payroll processing retainer. Scope the migration work before beginning and invoice on completion of the migration and parallel run period.
